Ok, one other thing you might want to try is opening a command prompt, typing chkdsk c: /f , answering yes to postpone until reboot, and rebooting.
NTFS does have strange issues. This may fix some.
Otherwise, if the files got erased, there are ways to bypass the recycle bin, and there are ways to get things back as well involving Data Recovery.
